Since Ubuntu is Linux, you will need a DOS or Windows emulator, I should have thought! I don't know if Ubuntu comes with Wine.

a lot of the windows commands simply work with "wine FILENAME.exe" but you should read the articles there for more details....
Here is an example of a popular ftp client:
WS FTP LE
Homepage
Tested Wine Version: 20030709
Type wine ws_ftple.exe to install WS FTP LE.
Type wine ws_ftp95.exe in the installation directory to run WS FTP LE.

if the .exe file is compiled in WIN32 architecture, you can try Wine (See http://www.winehq.com/site/download-deb). Wine is a translation layer (a program loader) capable of running Windows applications on Linux and other POSIX compatible operating systems. Windows programs running in Wine act as native programs would, running without the performance or memory usage penalties of an emulator, with a similar look and feel to other applications on your desktop.

It's not clear what you mean by "exe" files. Are you talking about Windows executables? Or DOS executables? You probably have a lot of choices, from qEMU to WINE.
