we say "al bakaa lellah" and "ina lellah wa ina ilayhy raje'oun"
those are the traditional lines.. however to console someone, you have to remind him that death is something that happens to all and is God's will in the end.. this is destiny; Kadaa wa kadar and that he should read Quran for his father and pray for him, for his prayers would be delivered to him in heaven and are the only things that connect the person that dies to this world
if he is finiancially able, advise him to make a "sadaka gareya" for him which is something he does in the name of his father that is beneficial to people, the thawab that is begotten for that good thing goes to his father ven though he is dead

Assalam-O-Alaikum!Tell him/her that it is not right in Islam to mourn for a person for more than three days unless it is a husband.I know that it will be extremely difficult for the person to deal with it,especially if the father was not very old.But you can tell the person to give khairat(charity) in the name of the father and pray for him so that he will have an easy time in the grave. If the father had any friends and relatives,tell the person to be respectful towards them and if he had any debts,his heirs should pay it.Tell the person to remember that everybody has to die and they could meet in the Hereafter.Khuda Hafiz!

The reference below has some material on comforting mourners: sympathetic speech, encouraging submission to God's will, visiting them from time to time, bringing food. One phrase that was suggested: May God forgive the deceased his sins (Ghafaral-lahu limayyitikum) sorry if I mistyped it; don't know Arabic!
If you're not Muslim, but are trying to offer some help and support, I cannot imagine any person being offended by something like "I'm sorry for your loss and pain. May the God of your understanding give you comfort and heal your heart." Or offering some nice fruit, or assistance, or a memorial to a favorite charity.
