Maybe it's an accident. He is still learning and if like you said there is not a lot of poop he just isn't getting it all in there. Just give him a little more time and he will probably get it sooner or later.

Maybe he just hasn't figured out how to stand on the seat and get it to fall into the toilet. I have a cat that will urinate in the toilet but prefers the litter box for pooping.

Could easily be that the toilet sit isn't wide enough or too wide. If it is narrow, he might be affraid of falling in and stay to the edge and if its too wide he might be accidentally miss... also make sure you really clean the seat... maybe try leaving both lids up

Oh wow, potty training cats.. Sounds very interesting and time consuming. I have not a clue regarding your messy situation. I recommend using a litter box in the meantime? Lol sorry
