You will probably have to retrain her to go outside to "GO POTTY".
To start take her to the door that you plan to use to let her outside, and say the word "OUTSIDE". Then when you get her outside tell her to "GO POTTY", she will pick up on this phrase quickly, then when she goes potty throw her a party, get excited, "GOOD POTTY", "GOOD GIRL", then give her a treat. Do this every half hour.
As for her peeing where the male sleeps, yes females can be just as territorial as males can. Plus if she has puppies, and the male is around the pups it could be making her uncomfortable. You should move the mom, and pups to a room where she can be alone with the pups, and be comfortable. I would not let the male around the pups, and I would not allow kids to be around the pups. Kids could probably start to see the pups if the mother is ok with this when their eyes are open. (usually 2-3 weeks).

For one thing, those puppy pads just teach your dog it is ok to use the house as its toilet.
For another, why would you breed her when she is just a baby herself? She was certainly not emotionally mature enough for motherhood. How would you fare if you are 13 and having your baby?
Females can be territorial and also mark. She has alot of hormones in her system right now and may be a little confused. Even mature bitches can get a little weird after whelping. She has been through alot for such a young dog, try to give her a break.

She is very territorial. She will mark and try to cover the males scent. That is normal. Is she afraid to leave the puppies to go on the pad? And it can be very confusing to them are they suppose to go on the pad or outside or where. You need to retrain her, but you need to decide where it is you want her to go. If it is outside take her out the same door each time and give her the same words. Like time to potty. Then when she does praise her. It might get worse before it gets better with the puppies and all. Good luck.

Chis are hard to housebreak. They are very small sutbborn dogs. People tend to spoil them becasue of thier size. Or they do not disipline them becasue of their size.
First the male should not be around the pups as males sometimes will kill pups. This could make the female very upset.
Just having pups is hard on them and gets them upset.
Yes since she is intact she may mark territory just like the male. And with pups that will make that behavior worse.
It is normal for females to mark territory when in heat or with pups.

It could be several different things. It could be since she just had pups that she is being territorial. It could be behavior. Maybe she needs different type of attention from you. Or it could be something medical, such as a tract infection. You should really call your vet and either make an appointment or discuss the issue over the phone. She/He should be able to help you.

We trained our shih tzu from when she was just a few months historical.
