small storage amounts are sometimes in the fuselage, however the main tanks are predominantly in the wings where they are sectioned of or stored in various fuel cells. The reason for sectioning the fuel cells or fuel compartments is so that there is control over where the fuel is drawn from either to balance the aircraft as fuel is weight, or to isolate fuel suspected of contamination. There are also wing tip tanks that in some cases are permanently attached to the most outward portion of the wing or fuel pods that are removable external tanks attached to pylons underneath the wings, these are mostly military type aircraft.
The reason for putting the fuel in the wings beyond the obvious that it allows more room in the airplanes fuselage for passengers,baggage, and electronics is that in the event of a forced landing off airport the wings may shear off the aircraft resulting in less chance of fire to the remaining passenger section of the aircraft.

In all the commercial planes its situated in the wings. But in the defense fighters its sometimes in the wings but mostly in the main part of the body. They also have an external fuel tank used for long flights(mostly in the F-16s & migs).

The main fuel tank is in the wings housed in a bladder and the long range tank is between the forward and aft cargo holds in the main fuselage.
