Being a pet lover ,you should take the dog for regular walks and give it good exercise so that it does not have the energy to do what it is doing,like digging in the garden .our pets do this to attract our attention and give them a little more affection and love along with a very long walk. Take it from me as a pet lover and having more than 2 dogs (German Shepard-retriever-Pomeranian) If she is in heat please do show her to the vet .As it is natural for a dog to hide its bone ,do look into this side of the situation too. Give her a sand box to dig in, and let her know that is the ONLY place she can dig. To encourage her at first, bury fresh meat and bones in the sandpit so she associates it with good times. Pat and praise when she digs in the sandpit, ignore and disapprove when she digs anywhere else.

My dog used to dig holes in the back yard, lots of holes. I was told to fill one of the holes with water and hold the dogs head under water till he thought he was drowning and this would break him from the habit. I was angry I held his head under so long he was blowing bubbles, released him, and then I went into the house to calm down. I went back in a couple of hours to apoligize and see if he had dug any more holes. I must have frightened him into quitting his criminal behavior because he had filled in all the holes he had previously dug,and was busy removing dog poop from yard.

My dogs ate every damn tomato in the garden. We are calling our fence contractor to put a 5 foot fence around the garden.
Or, you can try boundary training.

Supervise your dog at all times when she's outside and redirect her focus when she begins to dig.
By the phrasing of your question it sounds like your dog is staying outside at night. Stop doing that. Bring her in. Anything she does at night while exiled outside is your fault, not hers.

Keep filling the holes with her poop then cover with dirt. This will act as a deterrent and fertilize your garden

Fence off an area where you don't want her to be and then let her be a dog and do doggy things in her own area.

Does she have toys outside to occupy her time? Why not bring her inside at night?
