Your question is flawed for two reasons:

1) you assume that all atheists were religious at one point.

2) you assume that all religions don't allow individual thought.

but... atheism IS a religion, it is the BELIEF that there is no god. To be an atheist requires that you follow it's tenants, i.e. there is no higher inteligent being, there is no set purpose for humanity. It is just as ignorant as christianity or islam because it claims some knowlege of the beyond.
The only way to truely remove the shackles of religion is admit that you know nothing, that it is impossible to comprehend the way the world works or to fathom the infinite. This is why I'm agnostic. You can still be agnostic and follow a religion, as long as you admit that you don't have any of the answers and anything is possible. Or you can avoid religion all together come to your own conclusions or hypothosis.

Atheists can think for themselves without depending on religion, but they will fall into the dark world of materialism.
Followers of religions can also think for themselves without depending on science, but they will fall into the darker world of superstition.
Please don't try to unwisely get rid of each other, but let us cooperate in true love.

Im not athiest however i think your question is kinda stereotypical and judgemental. Think before you speak. My best friend is athiest and Honestly im Fine with it, because he respects my beliefs, and vice versa. It all boils down to respect

think what you want, believe what you feel don't let any body tell you what you must believe, in the Long run you will find your true religion in your heart, is not that i don't believe in god, is hypocrisy to go to church and pray for your sins to go away and you go out and do it again, just be at peace whit your self and all will be good, god,Jehovah,buda, Kali, any one you believe in will love you if you are in peace whit your self
