They are showing respect for God. Why did God ask Moses to remove His shoes at the top of that mountain when God gave him the ten commandments. Because He was standing on Holy Ground. It's a showing of respect.

It depends on the particular religion and church, but often it's considered either for humility reasons or as a reminder that the lord is above you.

it's like a symbol saying i cannot openly stand in the presence of God. i must be viewed under a cover (through the blood of Christ)

To show humility before God. Muslims and Catholics are supposed to do this (Probably not the only ones though). This is not so enforced in the Catholic church though...
