Fine ground corn flour. My ex was allegrgic to wheat and this worked great we used to make pizza crust with it.

Is there something specific in the flour your dog is allergic to? There's not much you can substitute for flour but I did find this:
"Flour Substitute - mix together:
* 1 cup protein powder 1 g
* 1/2 cup gluten flour 10 g
* 1/2 cup grounded almonds 8 g "
Perhaps you should try to find some more recipes for dog treats that don't use flour.

Microwave Dog Biscuit Treats
I N G R E D I E N T S
3/4 cup dry milk
1 1/4 cup cornmeal
1/3 cup shortening
1 tablespoon bouillon granules
1 cup quick-cooking oats
1 teaspoon sugar
1 egg slightly beaten
1/2 cup hot water
I N S T R U C T I O N S
Combine cornmeal, milk, oats and sugar. Cut in shortening. Add egg, bouillon and hot water. Knead 5 minutes.
Roll 1/2-inch thick and cut out into favorite shapes. Microwave at 50% power for 5 to 10 minutes, rotating plate. These don’t last long, so make a bunch.

To substitute one cup of wheat flour, use any one of these suggestions:
1 1/4 cup rye or oat flour
3/4 cup rice, barley, or potato flour or oats
1/2 cup arrowroot flour, corn starch, or ground nuts and seeds.
Just Yer Basic Dog Cookie Recipe
2 eggs
¼ cup milk
2 cups whole wheat flour
3 tablespoons wheat germ
Preheat oven to 350º.
Blend eggs in mixing bowl. Add wheat germ and milk. Stir until smooth. Add whole wheat flour and mix into egg mixture using your hands. Pat dough into a long rectangle, about 3" wide (or as wide as your bone-shaped cookie cutter is long) and ½" thick. Cut it into bone shapes. Place dough 1 inch apart on an ungreased cookie sheet. Bake for 25 minutes on one side, then turn over and bake another 25 minutes. Remove from oven and let cool biscuits on racks. Makes about 16 dog biscuits.

You might try using 'oat flour' oatmeal that has been put through the blender until it turns to flour. I use the ground oat flour for some kiinds of cookies and it works well (crispier).

There are lots of different kinds of flour. Go to a bigger grocery store in their baking goods dept and pick up some rice flour.

you have to find a substitue that is safe for your dog, but I suppose you have to experiment to find out. There are other kinds of four you can try:
e.g. soy flour
e.g. potato flour
e.g. oat meal
e.g. rice flour
e.g. corn flour
