It sounds like the issue is the smell, not the stains. If you've really got the stains out and don't have another cause of the odor in the room (such as a diaper genie, bedding, or trashcan), try any of these (or in combination):
1. Spread baking soda on the carpet and vacuum.
2. Open all the windows for at least 6 hours.
3. Neutralizing air freshner
If there are risidual stains, use some of the advice given by other answerers. A number of stain removers and carpet cleaners are available on the market. You can also try baby wipes or a pretreater such as "Shout" .

Resolve carpet cleaner for pets takes out pet and human feces stains and smell. If you don't have any, a combination of baking soda and dish soap works well at taking out the stain, but you'll need some carpet refresher to mask the smell until you can rent a steamer or carpet cleaner. Walmart and most grocery stores rent cleaners for around $20.

(Laoud sigh!) Welcome to my world!! My toddler did the exact same thing in his room at least 4 times. He pooped, and drove his cars through it and smeared it everywhere. I have a shampooer, and it helped, but there are STILL stains. Have you tried using the liquid carpet cleaning soap that you would use in the shampooer? It smells great, and helps. It could tide you over until then.
I thought I was the only one with this problem!! Hang in there.

In addition to cleaning thoroughly, which it sounds like you have done, I have a carpet foam stuff that supposedly cleans smells. You just leave it on and it settles into the carpet.
Or try Febreeze.

I find the best stuff to use is called Nature's Miracle. You can get it at the pet store. I have a puppy and she kept having accidents. It came right out with Nature's Miracle. You can't even tell where the poop or pee use to be.

Wow, yuck!
we have a pup, who is house trained, but we still have the occasional accident.
i recommend resolve pet stains spray.
then, once it's all out of the carpet, and it still smells, then get the arm &hammer baking soda vacuum powder. it helps absorb any carpet odors.
boy, i hope i don't have to deal with that!!!!

Oxy clean laundry additive in a bucket of warm water and a gentle scrub brush works great. It does the job quickly too.

I would use hot water and rags. Keep damping (a smacking/dragging motion) and rinsing. Then use a pet carpet deoderizer to kill the germs and smell. Been there.

natures mirical works great with pet messes, so it probably would work in your situation, its supoesd to break down the enzymes just make sure you get it good, if you leave any of the oder causer it will still smell.

I used to work at the hospital and they have this stuff that takes out blood, urine etc... Anyway, to get it you have to go on line under hospital supply etc....
