I prefer to use a pen because they write smoother and do not make a mess on the paper. But when it comes down to it, it's personal preference.

A pencil for math and rough drafts so that I can erase. A pen for more formal items.

Pen, even with crossword puzzles. Don't like the feel of lead on paper. It's like fingernails on a chalkboard to me.
