i think it might have something to do with sticks considering there both skinny and long because a bundle of skinny sticks are called faggots so then maybe cigarettes ebing similar to sticks got the same name, now i could be wrong but thats where i think it came from

Wonder if there used to be a cigarette company called "Faggs" form the victorian era etc.
