American Airlines with about 678 aircraft...it goes up and down a little all the time.
Aeroflot used to have the largest fleet until the demise of the Soviet Union...but they're operating only about 35 airliners nowadays.

American airlines operates over 2000 aircraft and is the largest commercial airline but I am pretty sure at some time or another I read that Fed Ex actually has the largest fleet of aircraft.
