The purpose of this query is to find out how my wife has been
diagnosed with focal segmented kidney disease. I have seen
materials at the Merck website that suggests that the newer
methods of biopsy analysis can show that if mold spores are involved in kidney pathology.

Most of the major medical centers also prepare some of the biopsy tissue for EM, to have in case they want to run it after looking at the H&E slides, and don't have to do another invasive procedure.

They have been doing that for over 20 years that I know of.

The biopsy would be fixed in a paraffin wax block and thin sections cut from it to be examined. This would be done by a hisologist/lab staff and they will stain it so show up the cells under the microscope. Then a medical scientist or pathologist will examine the sections and make a diagnosis with the assistance of notes on the patient history.
If you ring the pathology department of the clinic/hospital they might be able to tell you more information.
If you meant electron microscopy that is a specialised method of examining tissue sections and is usually only done if something is found in the first section they need a closer look at. The sections are also much harder to cut as they need to be thinner than normal sections so they will often freeze the block and cut it in the cold room.
I don't know what segmented kidney disease is but I hope this has helped :)

Probably. You'd be better off asking the acutal doctor, as we do not know what hospital your wife is in, nor the facilities of that hospital.
