Protect the club and top of shaft, the other clubs will scratch it and if the irons bang on the shaft they will chip it.

The head covers keep them warm. Ever had a day when your driver is just sooo hot, then suddenly it goes cold on you? Well, no more (just had an idea, I might invent a battery powered, electrically heated wood cover).

They actually serve a purpose. They keep the club heads from banging against each other a getting all marked up. I is a lot quieter also.
