In the SOMA (south of market area) you will find Yerba Buena Gardens, The SFMOMA (modern art museum), Sony Metreon (movies, Titantic artifact event), The Academy of art school also tends to have something open to see as a well. The temporary annex for the academy of science is over by the Moscone Center, The Jewish and Japanese Art Galleries are close to that area as well. The new De Young in Golden Gate Park is the best place! with the Place of fine arts and legion of honor within striking distance. The are on the Presdio side of the city by the Golden Gate.

Here is the Yahoo link to all of the Musuems...

There is no specific area to find the museums of San Francisco.
The Asian Art Museum is located in the Civic Center.
Museum of Modern Art is South of Market Street near the Moscone Convention Center.
De Young Museum is located in Golden Gate Park.
The Palace of the Legion of Honor is located at Lincoln Park. It currently is featuring Monet in Normandy, a collection of Claude Monet's works from around the Country. See it before it closes.
The Monet Garden is Located at Stanford University in Palo Alto.
Private Galleries are found near Union Square.
Grace Cathedral is located near the Fairmont Hotel and has the Gates of Paradise by Lorenzo Ghiberti.
