First, it's an assumption to say that there was "only empty space" in the beginning. I don't think most scientists would accept that.
But anyway, the best way to answer this question is to say that "I don't know and neither do you". The christian account of "creation" is not the default answer.
If you believe that the entity of god has existed forever, then it's just a plausible that the initial matter in the universe has always existed.

Since when does humanity not knowing the answer keep there from being a real answer?
When we didn't know about gravity, did gravity not exist? Did some sort of God fill in before we figured out gravity?

Just as a reply to knock knock, I am confused about what you're saying....the law of thermodynamics states matter cannot be created or destroyed....thus if it cannot be created, how does that help your case.

God is a tremendous ball of energy and we learned that energy can become matter. That is what happened.
Not a random act of energy that would be an explosions.
But a controlled act of energy.
