Sudden bursts of activity, like running up a flight of stairs increases the demand for oxygen in the body....it's pretty normal to breath hard after doing this, even if you are fit.
Be concerned if you get short of breath for no apparent reason.

Some cities are more than a pack a day equivalent. Air pollution is a real problem. Dont assume you dont have some lung impairment because you dont smoke.
Measuring blood oxygenation is fairly simple. Take a treadmill test at the hospital and be worry free.

Do some wind sprints at the end of 45 minutes jogging session and observe yourself after running up the stairs in 7 - 10 days time.
Also, PLEASE consult a doctor.

you probably aren't breathing properly as you run up the stairs. When you jog you regulate your breathing. Going up stairs and hills are different that jogging on even land. It is a "harder" workout.

You need to condition your heart, lungs, and body to go from a normal heartrate to a jump like when you run up those steps without any kind of warm-up. Going from relaxed to instant action will awaken your body and this signals it to prepare for anything. That's why you feel out of breath.

You could be anemic. That means your iron level is low. That would explain why it only happens at certain times instead of all the time. Eat more foods with iron in it such as baby spinach salads instead of regular iceberg, or just go to your local Wal-Mart and buy and iron supplement. Just make sure you check with your doctor first. All they have to do is take your blood to see if your anemic.

do you hold your breath while you are going up the steps?
make it a point to take in a long easy breath when you start out and release it the same way. that's what i do because i noticed the same thing in myself and realized for some reason i hold my breath when i go up the stairs.

you may be out of breath because you are working against gravity when you climb stairs.
from my experience, if i run uphill more often, it builds the stamina for upward endurance. when you are fighting gravity your muscles burn fat and energy differently than generally level jogging / running. so, your lungs have to compensate for the extra effort.
