Just walk. Honestly - Penn Station is around Eighth Avenue and 34th Street. Times Square is about 44th Street and Broadway. Just walk up Eighth Avenue and enjoy the sights! (Broadway cuts across, but essentially runs north and south, like the avenues.)
Check out online maps. It's about a half mile. You'll walk almost that far to get to the bus or subway and back anyway.

Walk. Here are some helpful tips:
If you walk out of Penn Station and you see 8th Avenue, it runs uptown, so just walk the same way as the traffic until you get to 42nd street, then make a right turn and you'll get to Times Square in a block I believe... it will be ALL lit up and you'll know.
If you walk out of Penn Station and you see 7th Avenue, it runs downtown, so walk the opposite of the traffic and then you'll be going uptown... you'll run right into Times Square this way.
If you walk out of Penn Station and you are on 34th or 33rd street, walk whichever way until you find one of these avenues and then do what I said.

Ug walking is not a good idea anytime between 10 am and 7 pm. Damn tourists. I suggest taking the subway which is like $2. You can take the A,C, 1, or 9 to 42nd street (one stop) and you will be right there.
Penn is on 34th st. and it's like a 8 block walk which can take up to 25 minutes depending if you walk like a NYer or a tourist.

You can get on the n or w train get off at 42nd St. It should be about 5 or 6 stops. It is $2.00 and the train station is right at the corner when you leave Penn Station, you might be able to get to the train without leaving the building.

Cabs are pretty cheap in NYC and the ride should cost less than $5.00
If you don't mind walking, just walk East to Broadway and turn left until you reach times square
