that is a good question..
it maybe that the company is trying to fool the consumers, sometimes when people shop they shop in a hurry and do not stop to think about the cost verses the size, so the shoppers get the blunt of the deal and pay more.

One reason is marketing. Typically the smaller bottles are kept cold, so a premium is charged to cover the cost of providing that service. It is also a way to sell more product, so the company can brag about their unit volume of sales. Moreover, stores make big purchases of different sizes and get price breaks based on volume, and the savings are sometimes passed on to consumers.
Another reason was already mentioned in different terms, but is oficially called economies of scale. This means at a certain point in production, it doesn't cost the company any more to produce additional units. Since large muli-national soda companies produce on such large scales, the cost of producing the different sizes of drinks is approximately the same.
Keep in mind that is is ultimately the stores that determine the retail price of product, and that manufacturers only suggest prices.

It's a convienance thing. The bottlers know it's easier to carry around a 20 oz than it is to carry around a 2 liter. Same way the Chug milk bottles(less than 20 oz) are 1.29 but the one gallon size is only .99.

It's a convenience charge becuz the 20oz drinks are drinkable in the car, on the go, etc.... People generally don't tote around 2 liters of Pepsi.

Because people will pay that price for it. If no one would buy 20 oz bottles of soda at $1.00, the price would probably drop.
