If you see her everyday, I'm sure she sees you everyday, too. Why not start small, with a smile, or a "hello" or a "nice weather we're having" once in a while. That way, she'll get used to your face, and you can move on to talking about other things: "wow, this train is taking forever. I hope I'm not late for work. Will you be late for work?"
Take it slowly. It's creepy when random men come up to you and talk to you when you're waiting for a bus or something. Work on building up a relationship with her first, before you ask her out.

Do you both get on at the same stop? If so, just say "Hi, I see you here every morning so I just thought I'd introduce myself." Don't ask her out on a date right then and there. That could be awkward is she says no and you have to be out there every morning. Just wait a few more times, have general conversations with her about general stuff, next time make it a little more personal (what music do you like? What movies do you watch?). Then one day casualy mention that there's a movie/band around that she might like (having talked to her already about this stuff, you know what to suggest), then ask her if she'd like to go with you.
If she gets on the train after you, it's a little more difficult. If you get up from your seat and move next to her, you're a creepy stalker. The only chance you have in this scenario is if the sits next to you or near you. You can use the above "hi, I see you all the time" approach...
if she gets on the subway after you, pick the right day to sit right next to her. I mean, if the train is sort of crowded and you sit next to her, what is she gonna say?
Finally, if she gets off at the same stop as you, it's a little difficult too. She's heading her direction, you're heading yours. Not sure how you can work this one out except to just be bold and tap her on the shoulder and tell her that you see her all the time and you're wondering if she might want to go out some time. Have your phone number ready, give it to her and cross your fingers...
if she doesn't call, you just have to suck it up and ride the same train with her forever, knowing that the girl who turned you down is RIGHT THERE.
Dating is full of pitfalls like that...

depends on how outgoing you are
its not creepy to just start talking to her one day
if you want to take it slowly just say 'hi' to her when you see her to begin with and it usually evolves from there
