yes. the brain can be affected, but not by the sort of field from a permanent magnet, the magnetic fields needed have to be very strong and rapidly changing, which then induce electrical currents inside the brain. the technique is known as Transcranial Magnetic Stimulation, and as well as being useful as a research tool to study brain function has also been used with varying degrees of success to treat depression and some other medical conditions.
