To add to moolight_and_raindrops's excellent answer, girls also have visible eyelashes (of course, this only works if some characters have visible eyelashes and some don't).
If you just can't tell (and uh... you can in real life, based on faces), try watching a different genre. If you watched Pokemon, Digimon, Beyblade and stuff like that (the Pokemon crew looks bad, btw), try watching anime with older characters and/or intended for an older audience (or you can just google for some anime galleries). You will get the hang of it eventually. Like many things in life, it's a matter of experience. I have no difficulty at all, unless the character is intentionally androgynous.

You can tell a boy from a girl in anime cartoons because the eyelashes, face, eyes, body type, all of those important things. Sometimes, the voices usually helps for me.

Usually how they dress... Girls usually wear alot of "girly" colors or mini skirts... The only time when it's hardest to tell is when the character is a croossdresser. Other than that, I guess it's pretty easy to tell.

watch out for -kun, -sama, these are boys and -chan and san are girls. Also some anime has changed boys to girls so little kids would watch it. Like in japanese it would be a boy but in america he would be a girl. Like Fisheye off of Salor moon. in america he is a girl but in japan he is a he!! Also look out for manly ness or over acted out Gay-ness (I am not against Gays I support then! Just to let you know!! GSA) And look out for those hidden he's and she's!! ^_^ good luck finding your answer!!

Well gee. I wonder. Hair, eyes, voice, body, clothes. But Haku in the anime Naruto...you couldn't really tell unless you saw the flashback

Many times you can tell by the way the face looks. Girls faces tend to be narrower and more rounded, while Boys faces are wider and more square. Girls tend to have bigger eyes and more of a curved, non-pointed chin. Also names, and sometimes hairstyles can help too.
Unless you're trying to distinguish bishie boys (boys who are very feminine) from girls, in which case it gets a bit harder.

Oh, the difference is there.
Anime artists tend to shape their drawing of women more slinkier. The men have more aggression on their facial expressions.

anime....how they dress,how they act,how they talk and most of all...check if the character has boobs....and also...if the character's name sounds like a girl's name....to top it all...animes are much more cooler than the usual cartoons...
