I recently saw on the local news that a man was accused of killing ONE person, but was charged with eleven counts of murder

Well, the district attorney brings the charges against them. Perhaps the person accused of the crime killed a pregnant woman. Then, in some states, they could be charged with murder of the unborn baby as well.

If the DA has probable cause to believe that the accused killed more then one person, or in some states if the victim was a pregnant woman.

When the crime is committed by a person by killing two or more persons with treachery and evident premeditation which is punishable by murder.

The person was probably a suspect, in other multiple killings and they probably collected enough evidence, to tie him to the crime's.
