The shortstop is supposed to cover second base if the second baseman is fielding a ball. If the catcher has it and is throwing someone out , then it should be the second baseman who catches it..

I agree with chudgins and redsox....
The key is for the two middle infielders to communicate between pitches, but the general rule is that the second baseman covers for a righty, and the ss covers for a lefty. But, this can change with the situation -- i.e, if the batter is known for hitting to the opposite field.

It is all pre-determined between the 2nd baseman and short stop ... They will communicate and let each other know who has the bag ... The other one will have the job of backing the other up incase they miss the ball to prevent extra bases

It is the responsibility of the Shortstop to take into account all of the variables. Pitcher-hitter-the pitch called for-etc, you will see the SS between pitches raise his glove in front of his face, he is signaling the 2B as to who is covering "open mouth -me- closed mouth - you...
As to who actually catches the ball that depends on whether or not the Royals are playing - in that case it would generally be the Center Fielder who ends up with the ball....hahaha

Right handed batter second base cover (percentage wise righty's will hit to left side of field)
Left handed batter short stop covers (same reason lefty's ten to hit to right side of field)
This is where scouting comes into to play also if you have someone that can hit to opposite field the coach may make the call.

when the catcher throws it to pick off a guy trying to steal second it doesn't matter. it just depends on who's batting and what side they're batting from. Now when they throw to second to pick a guy off that's taken too big of a lead, it's usually the shortstop because he can sneak behind the batter and get him.

It depends on who is covering. Before each pitch the shortstop signals the second baseman as to who will cover.
