Kyoto is best around late September to early November.
Basically the fall.
The reason for this is because like the person above me said it's HOT in Kyoto during the summer. I mean "hot" like people sometimes feint "hot". I was struck by the intensity of the heat when I realized sweat was dripping from my brows and falling on the floor and I was doing absolutely nothing. I was just standing there inside a house (no AC was not on) and sweat was literally dripping from myface to the floor.
Kyoto summers reminds you of saunas. If sweating is your thing by all means go for it.

As for winters, it's freezing. Yes it snows and no your spit will not freeze the moment you spray it out of your mouth. The thing that killed me while I was there was the wind. Just chilly wind that blows through your jacket and hits your skin. Ewww I get chills thinking about it.

Anyway spring is nice if you want to check out the cherry blossoms especially along Kamo river in the city around Kawaramachi area.
But FYI spring time in season also means pollen season. If you affected by it or anyway allergic to it stay away during the spring. Your eyes will itch and your nose will be stuffed and you'll be sneezing like crazy. At least many of my friends were.

So I would say fall time is the best to enjoy Kyoto or any other city in Japan at that. Just like NYC.

Kyoto is super hot in the summer and pretty cold in the winter, so I recommend spring or fall. Most Japanese people like fall the best because the leaves change colors.

If you go in the spring, avoid going during Golden Week, which is usually around the beginning of May. Many Japanese people get a week long holiday then, so Kyoto will be really crowded.

Kyoto also has many famous festivals. You might want to check out a travel guide. If there is a festival that looks interesting to you, you can time your vacation accordingly.

I went in March many years ago - it was beautiful, but I think it would have been more so with the blooms about a month or two later.

It's also famous as a good autumn city.
