I close it. When the water from flushing sprays, I prefer to keep it in the toilet. Feces, urine and who knows what else, have viruses and all kinds of unwelcome airborne germs that I do not want hanging around in my house.
Also, it keeps the cats and dogs from drinking the water.

I keep mine closed just because water splashes out the way it flushes. That and I've got a cat and I don't want her jumping in the toilet. But I don't think there's one "right" way to flush.

You should close the lid of the toilet before flushing.
When you flush, microscopic water particles (toilet water) become airborne and spread. This is especially disgusting if your toothbrush holder is on the side of the sink that's nearest the toilet...

Fecal chloroforms become airborne during flushing, lid down please.
Plus it takes out the whole "seat up or down" arguement between men and women if you just have a standing rule to close the lid.

The lid should be close to avoid splashes of water,also the smell would be contained if the lid is closed.
