Is it for security reasons or something?

Full bottles are a lot heavier than empty plastic ones. Stems from a game in Cleveland I think where they threw full bottles of something onto the field. Of course if you filled the bottle with water and threw it most of the water would probably still be in it when it hit the guy even if it did not have a cap though the impact may be less given there is an escape route for the liquid and air.

Security reasons, because people use them to throw at people and onto the fields at games.

they do that at every ballpark. it is so you don't flick the bottle cap on the field also so you don't throw the bottle on the field.
