It really has more to do with the origin of comic art than the design of the costume itself. Try drawing superman, and then coloring in his "underwear," as you put it, as blue with the rest of his costume. You'll find that it doesn't look right. The quick and easy solution without making a drastic change in the character's design was to change the colors around. Most superhero characters in comics from America look weird in pure white too by the way, and that's because they aren't very detailed. The color just brings it out.
Next time you're in a book store, take a good look at a manga and compare it with an American comic. You'll notice a huge difference in the level of detail that goes into drawing manga characters compared to the normal comics you're used to reading.

Sorry, serious answer here.
Comic book heroes have always embodied a bit of sex appeal or at least tried to represent human perfection or physical ideals. When the first comic book heroes came out (Superman & Batman), they were drawn in outfits that were similar to, but a little more flashy and extravagant than, what you might typically see a body builder or swimmer competing in. It gave the image that they were perfect physical specimins, and just a little risque or sexy, because their outfits gave no place for any pudges or weak muscles to hide. And tight clothes provide more aerodynamics, and less chance of getting caught up while moving around in a fight, flying, etc.
And after the first ones were so successful, they pretty much set the standard. And in things like comic books, there was this idea that you don't mess with a successful formula. If people expect to see the heroes in tights with briefs on over them, then that's the model the artists would follow.

jmskinny has some good points, but I will add to this: When Superman appeared, it had more to do with the style of outfits strongmen in the circus and wrestling stars wore at the time-very, very similar attire, and artists got in the habit of emulating this style of clothing on the characters, because these real-life characters represented strength, in their actions and attire. Regrettably, this style has not changed much with some characters. It depends on the artist, and I have definitely seen Batman drawn with a full-body armor suit opposed to the "underwear" thing. Instead of changing the comic book characters' stories, etc., I wish the writers and artists would make some changes to the damned costumes!! I don't care if Superman has been drawn that way for 60+years; it's time to give him some pants!!

Most have the "underwear" due to censor concerns in the 50's. By making their "underwear" stand out, it became clear that they were not naked. Marvel had this issue when they first introduced the Silver Surfer in the mid 60s. Kirby drew him without any "underwear line", and the powers-that-be were furious. He had to go in and add lines to later issues. And the Surfer is always drawn with clear "underwear lines" today.

They dont have time to dress properly so they sport a underwear and a hugging suit and also because they can change the underwear daily but not the suit...hahahahahaha
