That is a good question. To me it would be between BNSF and Union Pacific. There is also Rail America that owns alot of little tracks around the USA.
Don't take my word for it, this is just my opinion.

UP, because they have gobbled up the most rail lines, acquiring their land, trackage, equipment and employes, that latter of which they have been able to divest themselves of, in significant numbers, quite handily.
