would having a truck box in a car's trunk kill the bass? would buying a new box give more bass

If you're wanting to compete in an spl competition, yes. If you're just wanting good sound, in the trunk is where the subs should be located, for the best sound. Just face the subs toward the rear of the trunk, if they are sealed box subs, or face them forward, with the ports facing rearward, if they are ported box subs.

If you're running more than one sub, you'll need to have sub-enclosures for your rear full-range speakers, to keep the output from the sub from destroying them.
