I dont know about other programs but if you get the paint shop pro program or even trial here is how it's done on there:

You open paint shop pro
open picture
go to "colors" at the top
and to greyscale
Then you have your black and white picture.

You then go to "Layers" at the top
Duplicate
Then back up to "colors"
Increase color depth to 16 million (24 bit)
Then on the right hand side select your color
Click on paint brush on the left hand tool bar
Color whatever you want colored in. It will look like a big blob of color after you do this.
Then when finished coloring go back up to "Layers" at the top
Properties
Move opacity to 20 to 25.
Thats it :) Hope it helps.

i'd recommend photoshop, but i'm sure you can do it with any of the other free programs suggested.
basically, the concept is to make two layers to make your final image.

open your image, and then duplicate the layers.
on one layer, make it grayscale. on this grayscale layer, cut out the eyes. you could also use the eraser tool, but cutting them out would be better.
the second layer is in color. so the layer underneath is in color, and the blue eyes will show because you cut them out of the top grayscale layer.

another way you can do it is through selective desaturation, but if there are any other blue things in the image, then this wil not work. basically, go you adjustments--> selective desaturation. choose all the colors, and slide them to the left to make them desaturated, and so the only remaining color in the picture is blue.

It can be done in photo shop. select the eyes, then reverse the selection, and then dessaturate. Everything but your eyes will be in grey scale, they will be left in natural color, reverse selection again and you will have the eyes selected, you can now saturate or color them whatever you choose.

I'd recommend photoshop. Should be pretty easy with it.
