I would suggest getting a fresh batch of rechargeable batteries. If it get too hot, it will leak. And that is not good.
If you are talking about AA or AAA batteries, I would suggest getting NiMH batteries. They have no memory lost. (Ni-Cad are the ones that have memory lost effect).
If you are talking about certain cell phone or digital camera batteries that are Lithium Ion batteries, then I will suggest getting the OEM (original equipment manufacturer's) batteries. If you buy the cheap third party brand, then it might be "dangerous". Because you will never know on how long or how well it will do. Plus the manufacturer of your device will void the warranty if you don't use the OEM battery.
My advice is that if it continue to get too hot... toss it or get it return because it will stay hot and not charge properly.

The heat is because the resistance is higher when the charge is low and temp goes down as the battery is charged. I know nowt about science. Sorry.
But hydrogen is released by these devices so keep sources of ignition away from them.

this might be a touch patronising but are you using rechargable batteries in your charger if you aren't stop before they explode.
if its for a rechargable battery then yes the chargers get hot due to the electricity passing through them to charge your batteries

It's not dangerous, you just have to make sure not to keep it plugged in all the time - as with anything electrical it will get hot when it has been left plugged in for a while.
