I use a registry cleaner called CCleaner from www.ccleaner.com. When you have it run the registry cleaner it prompts you to make a backup of your registry. I've never had a problem letting it clean the registry, no failures to restart etc. If you do have any problems start in safe mode (by pressing f8 on boot) and select "last known good configuration" and it will start will a backup of the registry that windows made.
