Sometimes one site is best, sometimes another. Try http://bookingbuddy.com - you enter the dates, destination, etc once and then you can click on various sites and get the prices they are offering without re-entering all that information repeatedly. I often look at two or three sites there to get an idea what the possibilities are and then go to the site of the airline that looks best and see if they have an even better price.

Go directly to airline sites on the internet. Then, type in that you want to receive the latest and greatest airline deals. You can get your best flight deals from an airline by waiting 7 to 3 days before you are to fly out. Booking a hotel with an airline greatly drops your costs and then add a car rental onto it.
Where is it you want to fly to?

In my limited experience, I found it was possible to get cheap tickets through the airlines. See what is offered on Travelocity, PriceLine, etc., then see what the airline site has to offer - or vice versa.

Remember, if you can be a bit flexible, your ticket can cost less. Travel on some days is more expensive than on others. Some sights allow you to see the cost for different days side by side for easy comparison.

priceline.com is probably the best since you can name your own price. The drawback is that you might not get the timings you want. Another good try is Costco (yes Costco) travel. If you have a Costco club card you can get a pretty good deal. Southwest is pretty cheap too.
