It's a common grammar mistake called a double subject! You already have a subject in the sentence "reason", therefore the pronoun "it" is not necessary.
Also, you need an article or another determinative for the subject. So "Whatever the/your reason is, you shouldn't hurt people!"

Are you asking about grammar here? If so, the sentence should be: Whatever the reason, you shouldn't hurt other people.

I am not saying yours is wrong....but if I were you, I would go for something like this : "You shouldn't hurt other people, eventually whether it is with reason or not."
Because in your statement "Reason" is not that much important whereas the principal point is "Hurting other people" thats why (I think) the importance should go the cause of the sentence.

You didn't connect or link reason to why you shouldn't hurt other people. You could correct this by saying something to the effect of, "For whatever reason you have to hurtsomeone, you still shouldn't hurt them/other people.

should be : Whatever the reason is, you shouldn't hurt others. or Whatever the reason is, don't hurt others. or Don't hurt other people whatever the reason is. or You shouldn't hurt other people whatever the reason is.

Because "it" is a pronoun, and has to refer unambiguously to a noun or noun phrase. The "it" in your sentence can only refer to "reason" but that doesn't really make sense because then "reason" doesn't relate to the main clause of the sentence.
