because i read in a naruto manga ( cant remember which chapter, maybe 310 ) that when a person wants to be closer with someone he must eliminate emotional barriers and the first thing to do is avoid using name suffixes such as kun and san andhe should use nicknames instead...

Generally titular suffixes are used to be polite, which indicates certain levels of formality. Therefore, using nicknames instead of proper titles would of course indicate a closer relationship, but you had better be sure you know the person well enough before you start to refer to them that way or it will be seen as very disrespectful.

depends on who you're speaking to - and if you're male or female, and if it's a peer or someone above you -so many things factor into how you phrase something to someone. In some cases it may be appropriate to use the suffix "chan" after someone's name, but not if it's one man to another, or to someone who's older. Very complicated system, and it's all about "face" - nothing's worse than offending someone by not showing proper respect. Better to be a bit too formal than a bit too casual or familiar.

Naruto has little to do with reality. San and kun are terms of endearment and/or respect. Hope that helps.

In Japanese nick names in fornt of the real name sare meant more as a form of respect or titlement reather than a closer relationship.
