Fugakyu on Beacon St in Brookline- great atmosphere and great food, short cab ride from downtown. Try www.phantomgourmet.com its a great review of new england restaurants, type japanese in the search box and see what comes up.

Ginza is my favorite, there are 2 of them: One in Chinatown and one in Brookline
