It was Mulder. When he (mostly) left the show for seasons eight and nine (the last two years of the show), it went down the toilet, although I thought the other character played a very admirable part. It just wasn't the X-Files without Mulder, however!

I think the popular character would be either Scully or Mulder, but as far as fan favorite is concerned. . .
Alex Krycek.
He would be the favorite because his loyalty was always to himself. You never knew what he was up to or who he was going to help from episode to episode.
Besides, who else got a full page add in the paper the day after he died? Solely funded by Nicholas Lea’s (Krycek’s) fans? That would be no one. (Daily Variety – L.A. http://www.nicklea.com/ad.htm )

Gillian Anderson AKA Special Agent Dana Katherine Scully M.D. She was the only one who was on the show from beginning to end starting in 1993 and ending in 2002
