As far as Physics is concerned: if we found out that the speed of light is not actually a constant. That would mess up modern understanding of space and time.
As far as biological science is concerned: if we found that in the animal kingdom there is no common ancestor. That would mess up current understanding of the origins of life. And would force biologists to have to re-define all their theories in a humbling way.

Ok most scientific theory is just that a Theory. Heres a theory i came up with a few years ago it's like putting a puzzle together. Ok we say that there is no such thing as the missing link! Ok where did we come from? If you think about it it might make sense. We have proof that alien space craft have landed on this planet thousands of years ago. What if they actually landed millions of years ago. We the human race may have came from distant solar systems or maybe even other galaxies. We could have been placed here for examination or might have escaped the alien craft that we came on. That's one way to explain the missing link because there isn't one. Now if somehow just any portion of this is true then the human race might still exist on other planets in other solar systems. If this theory could be prov en then a whole lot of modern science would just become old news look how far advanced we have come in only the last 100 years. The only way to discover this is by communication so another piece of puzzle unwraps why are the great pyramids around the world talked about as some source of communication with the gods Um what gods are they speaking about. How did the large stone statues weighing thousands of tons on Easter island get there, why are they there? Stonehenge is what a communication satilite here on earth? We just dont know enough.

There is no such 'discovery' to be made. At best it might be discovered that all of modern science was merely a 'special case' of some more powerful set of theories that might be discovered.
This is what happened in Physics when Special Relativity was first introduced. All of classical (Newtonian) mechanics and dynamics had to be viewed as a 'special case' that worked only at velocities much lower than that of light.

The discovery that human perception, universally, is flawed in a fundamental way, thus preventing truth to be gleamed from reasoning and logic.
If Logic and Reason were proved to be flawed (as they probably are) beyond a doubt, the scientific method will lose all validity in terms of ultimate truth.
Basically, we will have proved that our basic understanding of the universe is wrong in a fundamental way, and also that an understanding that is complete is impossible for the human mind.
Proof in a supernatural essence, being, force, or law of nature, that completely defies Logic and Reason would suffice to this end, I believe.

Jesus showing up in a Mexican hotel lobby wearing nothing but a pair of black speedos and matching socks and boots, drinking a beer and smoking a cigar dipped in LSD. He would be working warped and absurd miracles that border on the insane like a raptor humping a Pinto, turning a married hetero couple into a pair of flaming drag queens, having plants rob a liquor store with a 10 foot chicken burrito waiting in the getaway car, and curing a frail little girl of her diseases by morphing her into a bisexual love goddess clad in gold and silver spandex.

That marijuana is not only safe but a useful tool that would ensure global peace, balance and harmony. If it is proof that you want then fire up a blunt and see how how many people you want to kill or who's country you want to invade. If pot was sold like milk guns would be nothing more than paper weights and we would be selling real estate on Mars and that's not just Astral Projection!

Real psychic power would really mess up science.
I am not holding my breath. There is no such thing as psychic powers. Lots of claimants, no proof, not even hint of evidence that cannot be dismissed as simple trickery.
