How long do you plan to keep the car? If you plan on having it three to four years, the Corolla is probably the better choice. It will maintain its value better because Toyota enjoys a better reputation than Saturn does.
If you plan to keep the car for several years, the Ion is probably the better choice. The replacement parts for the Saturn are probably on average half the cost than for a Toyota. ...and contrary to popular opinion, Toyotas, like any other machine, wear out.
I myself have a 2004 Ion (as well as an 86 CJ7 and an 05 Relay). I have found the Ion to be a good economical car. It has more style (in my opinion) than a Corolla which is an excellent transportation appliance, but is pretty bland.

We just bought a 2006 Toyota Corolla. I love it. We got 40 miles a gallon on vacation. We have had a Saturn since 1994. It's still running although it's on it's second transmission. The only thing with the Saturn and this has probably changed is the alternator went out every 2 years. It was located in a weird place and had to go into the shop to be fixed every time. They are both great cars, they both hold up incredible well. Pick the one you like the best. I would suggest that you compare each cars warranty against the other to see which is going to give you more coverage. That could be a deciding factor.

Toyota by far. I own a 89 Toyota Camry with 214,000 miles on it. Still works well. My grandfather owns a 95 Toyota Camry that had almost 300,000 miles on it last time I checked.
My mom owns a Saturn (dont know model). Requires ALOT of babying and attention, and from what I have heard that is generally the way Saturns all work, and she has spent more money on it than I have spent on my car and its a 99 Saturn.
Toyota generally has the best reputation for safety and long lasting and generally if you keep it in excellent condition, can hold a resale value relatively high. Factors you may want to consider whenever you by a car.

The original Saturn was good value for money, but the new Toyota Corolla is a better built car and has a higher resale value.

A Saturn Ion is basically the same insides as Chevrolet Cavalier. The only difference is when you need to make repairs yourself. The Chev parts are cheaper. They're basically the same except the Saturn Ion has extra bits or whatever so that you can't interchange them. I can't remember which parts it was but the Chev version came with 4 and the same Saturn parts came with 2 for the same price.

Toyota all the way, way more reliable just look up the comparison on the two cars and it will show you that a corolla is way better overal. Check out the new Yaris they have even!!

A Corolla would be a better choice. But if you can swing it, a Scion is an excellent deal. They're made by Toyota and come rreally loaded and for a great price. www.scion.com

Toyota is a better built car and holds it's value better as well. Every one I have ever known to own a Saturn has had problems with the heads around 40k.
