It has more to do with someone's strong sense of national identity and pride than with the notion of Chinese.
I am a Chinese and I won't feel great when mistaken as a Japanese or Korean though I won't go as far as feeling offended.
But the question is rather this: Why don't you ask them where they come from in the first place? It seems a very convenient and usual question to get to know a new friend.

Because the Chinese have the rep as the bad people of the Asian world. Some of their features are so alike it is hard to tell what nationality they are.

Well I'm Australian and I would hate it if someone called me a New Zealander, so I can completely understand a Japanese person being annoyed at being called Chinese.

because blacks and Asians have a lot of national pride; more so then CaucAsians and blacks and Asians are more easily offended.
also among asians the Chinese are the most disliked.

because it sounds like you're making a sweeping generalization. It's like calling someone from Argentina a "Mexican." Yah, it's hard to tell sometimes, but perhaps a little sensitivity in future situations would help.

Probably the same reason people who are Irish might get mad if you say they are Italian, asian countries are all different, the same as all European countries

because sometimes, people make it seem that all of Asia is inhabitated by Chinese people... and that is not the case at all
