Vagina is from Latin, literally meaning "sheath" or "scabbard." (That may be a familiar explaination that I'm pretty sure was also used in the book & movie The Da Vinci Code.)

The word penis was also taken from Latin. Some derive that from Indo-European pesnis, and the Greek word πεος = "penis" from Indo-European pesos.

The Latin word "phallus" (from Greek φαλλος) is sometimes used to describe the penis, though the word "phallus" originally was used to describe images, pictoral or carved, of the penis.
