Rainy season is one of very nice period to visit hilly area. Nice waterfall - small and big, greeenery all around. Go for small trekking around and all your time and money is recovered.
Especially Munnar, Periyar, Wayanad area are really nice. However avoid coastal area and big cities as that will be messy.
Come to our Kerala, God's own country and enjoy - at any time.

It all depends what you want to do in Kerala... you can visit Wayanad or the nearby hilly areas of Kerala where you will really enjoy the rains than running away from it...
