They both have essentially the same meaning. Grammatically, they are both technically correct, but the first one is less skillful.
What I mean is: "What is it connecting us?" really implies: "What is it THAT IS connecting us?"
So, "What is it that connects us?" is the more skillful expression of the thought.

Second one is correct.....but if you still wish to use the first one, make it as : "Whats that which is connecting us?"

The second one is correct. On your first sentence you have two verbs clashing. 'Is' and 'connecting'/
