For a scholarly answer, read the following:

I don't think it is because they are "ashamed" as you suggest. Religiously and psychologically it shows solidarity with a movement. Furthermore it shows that they do not act on an individual basis, but on behalf of a cause which they believe is greater than themselves. This is seen elsewhere, for instance among the Zapatistas fighting the PRI in Mexico, and elsewhere.

This doesn't only occur in face covering, nor with warriors, but sometimes purely in the dress of a particular people and the reasoning is the same. You can see the Hasidic Jews (not with face covering) but with a specific type of black outfit, so that the individual may not be defined separately from the larger tradition.

I am not suggesting that any of these groups are terrorists, I am merely addressing the reasoning for the common attire.

Not ashamed of what they're doing so much as they want to strike fear in those they kill (or want to). It's a psychological ploy to convince the viewer that the militant could be anybody, so there's no way to know who to look for.

For the same reason that all criminals cover their faces - they don't want people to be able to recognize them. Personally, I think it is kind of pointless in this particular case. I'm in Iraq right now, and all of the locals seem to know who the militia members and terrorists are anyway. They control the police departments in the areas in which they operate, so noone is coming to kick their doors in.

First off, in their warped worldview the people they execute are not innocent. The infidels (non-believers) are the enemy of Allah. Since they are fighting in Allah's name, the infidel is guilty and deserves to die.

I don't think they are ashamed at all. They are delighted to please Allah. Listen to the chant - AllahuAckbar! The face covering is apparently part of the uniform of the Mujahedeen (Islamic Holy Warrior).

Executioners often cover there faces. Islamic militants do this so as not to be identified. Whether or not their victims are inoccent

Because they don't want to be indentified. Crimes against humanity have a way of coming back around and biting in the ***. Ask all those Nazis who were identified after the Holocaust.

They are imitating christian executioners in the middle ages. Islam is 630 years behind Chistianity and 1200 years behind judaism, and 3500 years behind pharaonism, and 6000 years behind the Phoenicians, and 6500 years behind the Hittites who invented the wheel.. Take it easy on them...
