Two is correct.

With "what", you can say,

"What can I help you with?" or
"What can I do to help you?"

I also hear a lot, "Can I help you with something?"
How about, "May I be of assistance?"
BUT NOT #1 or "What can I do you for?" That would get you slapped :-)
