Couldn't figure that one out in 20 years of running... Here are some clues.
Stretch really well before and after
Do a good warmup before you start
Take a potty break before you start
I always felt best when I ran on an empty stomach. If I ran early, then maybe a banana, or just coffee
The few times I ran after eating dinner were really rough ones. Felt heavy and out of step all the way.
Make sure you are hydrated.
Remembering the few side aches and stomach aches during a run, there was never any relationship that I could draw a conclusion from. Last thought: vitamins - maybe potassium deficiency or something.

The pain is from your muscles tightening. Try this tip next time you get that pain.....place your fingers right underneath your ribs on the side where the pain is radiating from. Push gently then purse your lips together and take long deep breaths. It will help your diaphragm to relax.

Hey, I get that too!! Those pains are usually from not breathing enough and not enough muscle around the abdomen. Make sure you breathe in harder. Make a conscious effort of it.

When I run, I only breath out on left strides. That seems to work. You could also try putting your hands ontop of your head and breath normal.
If none of that works try breathing out real hard a few times. Get some clean fresh air in there.
Remember to try to breath normal. In through your nose, out through your mouth. When you breath through your nose the air is cooled and can be used better.

When you breathe, remember: Inhail deep, exhail deep when you
run. that way, the pain will go away after a while. if not, maybe you should talk to a doctor!

You don't breathe correctly. Slowly inhale through the nose. Slowly exhale out the mouth. That will stop it. (Needs to be done continuously...some people breathe too shallowly)
