Could be something he heard or felt, that you couldn't detect. Don't make a fuss over him when he's acting spooked, or you'll make it worse. Just get him distracted with a nice long run. My Rottie pup used to freak for an hour if she saw a paper bag!

Odds are, your dog heard something that you didn't. Dogs have supersonic hearing--that is, they can hear things that humans can't. Ever heard of a dog whistle? Case and point. Your dog probably heard something outside.. or maybe your house or apartment is settling (they tend to do that over the years). A dog's sense of hearing is as keen as their sense of smell.. So if your dog is loking around or acting spooked or barking at something that you can't see, they probably heard something. It might be getting ready to storm, and they're picking up on it.. My Jack Russell Terrier can sense a storm at least a half hour before it ever starts to sprinkle.
Don't encourage this habit. If they act spooked or start barking at something you didn't see or hear, just pat them on the head and ignore them. Don't coddle them or pet them or pay extra attention to them for this behavior, that only reinforces it. Just give them a pat on the head or a quick scratch behind the ears to reassure them that they're safe. They'll get over it evenutally...

It could have been a wild animal, or he could of thought he saw something or heard a nose that spooked him, look around carefully and listen.
