No idea, but my guess is the name dates back to the day Congress approved the construction site. In doing so, Congress reserved land for this building the same way it reserved lands for various Native American tribes ("reservations").

I've heard the Pentagon frequently called the "Pentagon complex" or simply "the Building" by those who work there. So talking about the "reservation" is likely a reference to the real estate/location.

Because all places where the US military 'owns' the land are 'reserved' for the exclusive use of the military.
